Body filler is supposed to be put on as thin as possible so pull the dents out as best as you can then use the body filler. Holes need to be welded up, the welds ground down then the body filler spread and sanded. If you just put body filler over the holes, it will crack and vibrate out. Bondo brand body filler is junk, find an auto body, paint store in your area, and ask them what type they recommend

Bodywork may look easy, but there is a lot more to it then meets the eye. Here is a web page you may want to read.

If you are getting a spray on liner, they can cover any holes before they spray your bed. I work at line-x and we cover holes all the time with tape then spray over the tape, but it won't fill in dents. We have a lot of customers that fill dents with bondo and we can spray right over that.

Why not use the holes to bolt down a hook bar, or just put some channel bolts through them.

I agree thats the "proper" way to repair holes, but you can also fill the hole with fibreglass filler as a quick fix.

To pull big dents out you'll need a slide hammer. You just drill a small hole into the middle of the dent, screw the end of the slide hammer into the hole and pull away. Or if you can get behind the dent you always try and push/bash the dent out from behind. Then bondo over whats left.
