Can you run an IFS p/s box in any other orientation than stock or will there be leakage or operational problems?

Depends on how you want to run it. A lot of people run them with the slector shaft straight up and down to get them as far forward as possible. I do not see why you cannot run them any way you want to. They are a sealed unit and the fluid is pumped and high pressure. May have a problem bleeding it.
