I was taking off my luggage rack today to paint it black with some bed liner stuff my buddy gave me (fading luggage racks seem to be very common on Gen II montys--I see them on every single one in my area)
anyways, I got the rack off and looked back at my truck and realized I liked the way the truck looked with it off much better!
My question is this: if I don't seal the holes from the screws that hold in the luggage rack, will they hold/leak water into the cabin?

most likely going to leak. I would use the bolts that came out and a little silicone on the threads to plug the holes.

They seem to be just nutserts, so I would definitely expect them to leak. I did the silicone on mine. One thing I didn't do, but probably will at some point is get some regular pan head screws. The ones for the rack have a stand-off part for passing through the rack. The screws will stick up from the roof about a 1/4" or so.

Took mine off about 4 months ago. No leaks so far. Filled them up with silicone.

If you use a silcone sealer, make sure it is a "neutral-cure" type. If it smells of vinegar or ammonia, don't use it.
EDIT: All holes in rooves "leak", it's just a matter of time.

Yes it will leak. I removed the flimsy stock rack, sealed the holes with silicon and put a yakima rack on. Looks much better.

Thanks guys.
I figured it out for myself because you guys took too long to reply (KIDDING! )
Actually I was clay barring my roof where the rack came off because it was so grimy and i had my face over one of the holes when my g/f accidentally slammed one of my doors and air gushed out the hole into my face
I just put the screws back in for now because I was out of silicone sealent
