Run down...I had my tranny and t-case rebuilt. Purchased a new clucth, throw out bearing and pilot bearing and transmission mount. I also had the flywheel cleaned and resurfaced. As you can see, I have spent a whole lot of money, so I want to make sure I do this right the first time.
-My question. While unbolting the flywheel I was careless and turned the flywheel a couple of turns both clockwise and counter clockwise in order to reach all the bolts. Was this a huge mistake and if so how do I correct this. This moves the crankshaft, which in turn moves the pistons, right.

No harm, no foul, no problem. No timing issues between tranny and engine. Get the clutch pilot tool for that tranny. Best $5 you'll ever spend. Get two extra lower bellhousing bolts, longer is better. Cut off the hex heads, leaving a threaded stud, and thread these into the block as guides to sock the tranny home, secure with at least one upper b.h. bolt, and replace the studs with the proper bolts. I HIGHLY recommend standard loctite on the bellhousing bolts...

I HIGHLY recommend standard loctite on the bellhousing bolts... I'm right there behind eddy.. It was the only way I was able to do my turbo engine swap in a parking lot at college with an idiot manning the engine hoist.

idiot manning the engine hoist HeeHee! What else did you expect to find when you said "help me swap an engine". Been there, too. Remind me to tell you about Ron Pratt sometime......
