Toyota compensated for the 4 spd auto by using one gear set taller than the manual for the same size tire. For instance with the 28" tire/5spd manual you had 4.10's, for the auto you had 4.30's, and for 31" tires you had 4.56 gears for the 5-spd and 4.87's for the auto. The 4spd auto has always had less power and worse gas mileage than the 5-spd do to the rather tall gearing.
While you are creating longer gears, you don't have the HP to support those longer gears, which will make taking off from a stop/or slow down seem like you are towing a heavy trailer. This is why you loose 5th gear on the highway, and is why you will be going through clutches quicker than usual. If you had an engine w/about 400hp or a truck that weighed less than 1500lbs, you wouldn't have much of an issue, but you don't.
Pulling a spark plug will give you a pretty good idea of what it is going to be like w/4.10's and 35's. I have 5.29's/heavy sticky 35's on my '91 5-spd w/ new motor(less than 5k) and it is a slow, I couldn't imagine how much slower it would be w/4.10's.

Your stock tires were probably 225/75R15s, which are about 29" tall so the 35" tires are 21% taller. You will be pulling 20% less revs at any given speed. The 35s also weigh more and push more air than the stock tires. It will work, but, as noted above, it will be slow and will be thirsty. To keep your 'stock' gearing with 35s, you should be at 35/29 x 4.10 = 4.94. Close to 4.88 but 5.29 might be better for more off-raod work.

No question that just going to 5.29s is the way to go, and that this is not ideal.
It is more of a curiosity about the way gears and RPMs line up against different speeds. I'm curious if reality reflects the math.
20% difference is about the difference between the 4 and 5 speed transmisisons. Let me put it this way: How would this be any different from taking an '80 p/u w/ 4speed tranny, stock tires, and adding water to the tires so the weight was the same as 35s? My logic is, if the ratio was good enough for Toyota and many other companies to use for many years, and STILL use in auto trannies, then shouldn't it be at least tolerable?
The question really is do you have a weird phenomenon where 35s actually do better than say 33s b/c it re-aligns the gear switch points to something workable? I can certainly see the trouble getting going, w/ inertia of the tire being so much greater.

I know what you're saying, that 1-4 in a 4spd is comparable to 1-3 in a 5 spd.... but remember you are "losing" your first gear ratio (it's gone) and 5th is no longer useful. Sure, you HAVE 1-4 available, but 1st gear will be much deeper. Know what i mean? And no, the bigger, the tougher it is. It's exponential.

Greg is right. It will be like starting out in 2nd gear.
I have 36's and 4.10's. Really, it sucks, but it works. Ive ran them with my v6 and now with my v8 and its not too bad with the v8 but the v6 sucked. I'm sure a 4cy would be a lot worse.
