I just remembered that on my 86 4Runner there is no power window relay or ecu! I don't know why I thought that there was. <img src="/forums/images/graemlins/confused.gif" alt="" /> Anyway, your 88 may be different, but on mine, the switches in the door handle all the current for the window motors. I actually re-wired mine to use relays so that my windows go up and down faster.
