TPS and EGR were either adjusted or found to be clean and operating fine. That is why I asked about the TPS, because when unplugged, the idles jumps higher but the truck seems to idle much better. I was curious if that was normal or a clue to my problem.

The idle is rough, it is rough to the touch and it can be noticed in the shifters. Runs fine going down the road, and seems to run fine at high idle when cold but as soon as it warms up and the idle drops it has the miss to it.
The valves have been set both 7 and 11 cold and presently they are set at 8 and 12 hot, with no difference. The idle is between 750 and 800.
