I did this swap 2 years ago. Besides the heavy lifting, it was a pretty easy job. The clutch master mounting was the hardest (pedal bracket was already there for me).
The ECU from an auto tranny has a more advanced timing curve because as you have experienced, the auto tranny is geared horribly and gives poor performance. Therefore, the compensation with the ECU. The truck with a 5 speed and auto ECU is quicker than a stock 5 speed truck. The real trick is wiring your reverse lights! I tapped into the wires that run from the ECU back on the passenger side to the reverse lights. Had to find them by using a voltmeter.

I am also going to make a kill switch out of the hotwired "neutral safety switch".
