how are you doing the shocks? do you plan on using the stock uppers mounts on the frame? or are you going to angle the shocks inboard? in any case, you're probably not going to use the lower mounts exactly where they are, i'd say you're pretty safe chopping those off now while you're cleaning up the axle.

yes, they are held on by the lugs. you'll want to knock those out. you should be able to do so without damaging the lugs so you can reuse them. if you don't have a press, just start a nut on there and hammer on that so you don't damage the threads. even after the lugs are out, due to the amount of rust, it still may take some effort to seperate the drum/hub.
