im picking up a cj frame with welded on short shock towers.
is there any big disadvantage to having shorter towers?

Yes, lower travel shocks become the limiting factor in the suspension.

I reccomend getting new ones asap if you plan on wheeling it. Try getting either BTF Universal Shock Towers or get some of a 80s ford.
