This morning, this problem took a different turn. Here in NC last night, we had some huge storms with a lot of rain. I had previously discounted the possibility that it was just rainwater coming up through the floor b/c it would be wet days after the last rain.

Anyway, I got in the car this am and noticed that the floorboard was a big puddle. I'm sure there is at least a liter of water if not 2.

Now, like most 1st gen troopers, my doors don't close perfect. I'm thinking that somehow in the last few weeks when i first noticed this problem that either the door seal or door sill is leaking and since the door doesn't close right all the time it leaves a bigger gap. So deductively when it rains, the water drains off the rain gutters and right down the door hinge, seeping through to the floor board. Is this possible?

I still may have some other clogged drain lines, but this is a lot of water to appear overnight when the car hadn't been run in hours.
