My first reaction is that the body is uglier on the auto, and the auto will outcrawl the manual offroad, so do it. But, the auto with 5.29s won't be very happy with the 36's...5.71s would be a much better choice.

You could always lift the manual (it's so pretty) and sell the auto, and just daily drive the manual.
