Something stupid like fireing order? You can move the timing under Base ignition settings, at the very top of page. This can be done without reboot as well as with it running once you get there.
It is normal at this point to deal with lean start issues since the cold start parameters would be way off.

If the time it ran was consistant it may only be running on afterstart enrichment.
