Is there anything needed to do other than changing the bell housings to mate an '86 auto 22r to an '86 5-spd? Will the auto 22r accept the pilot bearing from the 5-spd?

Definately, auto tranny uses a "flex plate".

Just get the flywheel, and a clutch kit for your year 22R(E). That'll take care of pilot / TO bearing issues.

Swapping to AUTO or 5-speed? The auto trans uses the flex plate as mentioned and NO pilot bearing. A spacer goes between the flex plate and crankshaft and if the throwout bearing is left in the end of the crank the rotating assembly will bind and the engine wont turnover. The 5 speed trans bellhousing and auto bellhousing have identical bolt patterns for mounting...shouldnt have to change anything as far as that is concerned.

I learned how fun it is to swap engines from a manual trans rig to automatic last summer when powering the 85' Celica. Had to re-pull the engine after leaving the pilot bearing in the crank....ooops.

I am swapping an auto engine into a manual equipped rig. I know I have to swap out the auto junk for the clutch/flywheel, and figured I might have to change the bell housings, but I wasn't sure if the 22r auto would accept the input shaft from the 5-spd tranny. I know from researching the 3.0 to 3.4 swap you need to use an engine from a 5-spd if you have a 5-spd or an auto if you have an auto, but I wasn't sure if this is the same for an auto 22r to a manual tranny.
