Im not sure on the 2nd and 3rd gen Runners... But the 1st Gen had a trip switch that disables the rear window if it thinks its misaligned so that it doesent break the glass. For fun check and see if the rear window wiper arm is completely locked in place. If its not because of damage the rear window will not operate.... That is also an issue on the older 4Runners....

Just a thought.
