When I took the roof liner out of my 98 there is a channel that runs down the right rear corner where the washer fluid filler is that could be the channel where the water is getting down to the carpet.

It could be that it is running down this channel and then under the rear hatch molding. There are a couple of screwes holding this molding in place. Try removing it and looking for water in there.
