I've had this issue too, for about 50k miles. In that time the truck has had 2 major services at reputable shops (the first right when I bought it and I had them do Everything as I was getting ready for a 4000 mile trip, moving all my crap across the country), all fluids have been flushed, all wear items inspected and replaced as needed, brand new tires that were ballanced on the RoadForce ballancer (it applies force to the tires, as if they were driving down the road), brakes have been inspected a half dozen times and the rotors have next to no runout, pads have been replaced, etc...

In other words, no expense spaired to keep the truck in tip top shape, and yet when braking, I still get the pulsation/shuddering. At this point, I'm used to it and have just come to expect it from the truck. It doesn't affect performance in any way that I've noticed. But if you do find something, please post it up. <img src="/forums/images/graemlins/smile.gif" alt="" /> I'd love to fix whatever causes this issue.
