I got a Rockstomper flip kit for Christmas and just eyeballing the stock shock setup it appears that I will have to change out the upper shock mounts if I'm gonna keep my rs9000x's, or switch to a really short shock... Is anyone running the rockstomper kit and what did you do? Does someone make a upper shock bracket that can be bolted/welded between the frame rails to give me the extra room to use my current shocks?

You can measure and see what fits in the stock mounts. I know one guy running the old shoks in the new mounts. His old shocks were a little too short with the AAL and longer shackle he installed, so with the shock now atop the axle, it was just about the right length. Otherwise, try Budbuilt for a bolt-on shock mount or this is what I did:
