I'm pretty sure the xjs have drain holes. But it wouldn't make sense, if the drain holes had rotted out it should drain out wouldn't it, ha. And on the windshield thing..mine use to leak on the driver side all the time. i got my window replaced though when i got a nasty crack and I told them about the leak and they fixed everything. The only problem I have with leaking every now and then is the door seals on the driver side. But that's not the issue b/c if i had water leaking in from the top the floor mats would have water collected in them b/c they are hevy duty mats. I'm gonna look at the floorboards tomorrow.
