Wiring/electrical is the biggest thing I'd check.

Just make sure the harness is clean, no bad splices, butt connectors, exposed or corroded wires/connectors, no check engine lights, gauges work, etc etc

Make sure it's passed inspection recently. Make sure it has it's OBD-II port availalble and I'd strongly suggest scanning it for codes. IF the diagnostics aren't available or don't work, you'll be screwed when it has issues.

To add to this, ask if he's got any documentation of his work, and as said, ESPECIALLY the wiring.
FWIW, a few folks here have done this swap, so we've got it here. We also have an FSM for the 3.0 in this section and the 3.4 FSM over in the Taco section if you ever need it.
How many miles on the swap, and what tranny is behind it?

Check the electrical.....as said over and over in earlier posts. That and the exhaust are really the only big fabrication items.
Check to make sure all the wire connections are soldered and covered with heat shrink plastic....not crimp connectors....crimp connectors will fail eventually.
Make sure he has both O2 sensors in the exhuast.
Take an ODB-II tester with you (or drive the truck to an parts store like Advance Auto, they will do it for you) and hook it up...check for ECU recognition and codes.
Make sure he didn't do a hack job on the exhuast either....good welds and that it is supported properly.
Look closely under the hood and make sure everything was relocated and/or installed securely' all wires are tape wrapped and securly tied down. Make sure he has the correct EVAP box (should be a square-ish black box) and, that it is hooked up.
Other than that, make sure everything works...tach, gauges...the motor idles around 750 and is smooth....there is no reason the truck shouldn't run like it came from the factory with that motor.
If the guy did a nice job, you'll love the truck....I love my 3.4L '94 4Runner.

Could not disagree more strongly- and Downey is not up on the 3.4, only old school swaps. Check the exhaust crossover work, it can be a real nightmare. A motor swap can be simple and clean, or it can be a real hack job, it all depends, but is usually fairly obvious on close examination. If it is a 3.0 to 3.4, most of it will probably be decent. +1 on pulling the codes, and beware if the guy has reset anything. Emissions laws may require a state inspection and certification, mine did; wasn't a huge deal in Colorado though especially since Mike Caskey did such an obviously clean job.
