You didn't mention what kind of transmission you have.
If high gear in your transmission is 1:1, then I'd recommend 4.10:1 gears if you do most of your ddriving on the street, and 4.56:1 gears if you do most of your driving offroad.
If high gear in your transmission is an overdrive gear, I'd recommend 4.56:1 gears if you drive mostly on the street and 4.88:1 gears if you drive mostly offroad.

I can't argue much with Bob's choices... I might suggest skipping the 4:10's entirely.. Not much of a step from the 3:50's. With them big meats you will want more rpm at hiway speeds than stock gears/tires was. Big JIm

I'd agree on skipping the 4:10's. I've been running them w/33's and if I did it again I'd go to 4:56.

I currently run 4.56 gears with 35" tires. My high gear (TF999) is 1:1 ratio. The reason that I suggested 4.10 gears is that my setup is too high for any long distance traveling on the freeway. At 65 mph, my engine is turning about 3000 rpm, which I consider too high for constant driving. So, if someone spends most of their Jeep time on the street (a lot of Jeep owners do), I don't think they'd be happy with 4.56 gears and 34" tires. And, as we all know, the fact that someone has 34" tires on their Jeep doesn't mean they do a lot of off-roading.
Fortunately, my CJ spends 95% of its time off-road. It gets trailered to the area where I'm going off-roading. So freeway driving is something I do very rarely, and then only for short distances.
Now, if my CJ had a manual tranny with an overdrive high gear, I'd have opted for 4.88 gears. I might have even chosen 4.88 gears if my transfer case had a 2:1 Low Range, rather than the 2.6:1 that mine does.

I'm pretty sure the 3:50's won't fit on the same carrier that a 4:88 will.. I'd even put some money on it. Big JIm

I'm not that familiar with YJs. I think you have a Dana 30 front axle, and that will probably need a different carrier for 4.88 gears. I had to get a different carrier when I went to 4.56 gears.
Re the rear diff... I haave an AMC20, and the same carrier worked for 3.08 through 4.56. But I think you probably have a Dana 35 rear axle, so you're probably going to have to get a different carrier for the rear, too.
But think of it this way... As long as you have to get different carriers, forget the carriers and take this opportunity to install lockers in both axles. Be sure to get lockers that replace the entire carrier. The two most common lockers in that catagory are the Detroit EZ Locker (an automatic locker) and the ARB Locker (a selectable pneumatic locker). Were it me, I'd put the Detroit in the rear, and put the ARB in the front. That way, you can still use 4WD on the street when it snows.

I wouldn't shell out $$ for the detroit rear to go in a dana35. If you wheel it hard with a locker on 34's it's going to break. Go gently and it may be okay. If I were to get a locker for the 35 it would be a less expensive lunch box locker (aussie's are nice) that I could give to a buddy w/out getting heartburn when I had to replace my axle.
