Talk about a can of worms...
It's all personal preference.

It also depends on what engine you have. If you have a 3.4 Topyota engine or a domestic V-6 than the auto tranny isn't bad. I have a couple of buddies who have gone from manual to auto's and love the auto tranny. I personally prefer the manual, yes you at times need 3 feet when off road, and yes the manuals are prone to stalling out when crawling, but you don't have the cooling issues with the manuals as you do with auto's.
More than tread lightly. Leave it like you were never there, nor anyone else. '90 X-cab 4.88's 33 BFG AT's, rr ARB, Headers, Ignition upgrade, cold air induction. '91 X-cab 5.29's 315's BFG MT's, rr ARB, custom bumper and flatbed

X3 on the personal opinion. I have an auto and I love it, no 3 legged dance and I can do any speed from real fast to real slow.
2 downsides. 1 - if an A/T malfunctions on you on the trail, chances are you are really screwed. M/Ts dypically don't break it catastrophic ways, at least you can drive it. 2 - if you have a starter problem (I'm only sensitive to thsi b/c of recent issues myself) there is no way to get an A/T vehicle going (no push start, rope trick, etc). Quick summary - for reliability - M/T. For convenience - A/T.

Can't tell you how many times I have been "saved" by a manual:
1. Dead battery at 12000' on a Sunday PM in the Rockies; used the highlift jack to push it up a steep bank and then able to clutch start it.
2. Dove into a deep hole last winter at the dunes that killed the engine and ran the starter to pull it out the hole (I've done that in the middle of rivers before as well when wheeling by myself).

X2 on the clutch start cancel, starter trick.
On the other hand, you probably would not have killed it with an auto! On the third hand (ok, foot - I'm out of hands), dumping ATF on the trail from an overheated tranny is no good. Extra coolers recommended.
