Where you can fit the 0.001 shim in, can you get that in all the way around?

With runout as you have you may be best to strip this down to investigate.
I would pull the clutches out and work with an empty diff. Check radial and lateral runout.
Is the radial runout the same at the ID where the gear mounts as well as the OD?
Try rotating the housing halves in relation to each other and see if the runout improves.
Do you have another diff to try?

Old Colt is correct, the backlash had all ready been measured and marked on the gear. The run out was in sync with the backlash variances. Run out was a little over .002.

I could only get the shim in part way around. Maybe i can shim the gear to the opposite side before i tighten it to cancel out any run out in the diff case.

I think i will pull the ring gear now and check the diff case. If i can reduce run out by indexing the diff haves you are saying that would be acceptable? I do have more 6 bolt rears to source parts from.

Some where i have more tips for my dial indicator that i need to look for.
