I see. But that still leaves hose water trapped in the system (block, heater core, intake)

So unless you've disconnected the heater core, blew it out with an air hose, and unscrewed the block drain plug, then all that hose water is still in the engine. THAT'S why you aren't able to fit the specified amount of coolant (which is from a dry fill)
